Meanwhile, in another lighthouse...
Jack was being grown. Jack was a girl. One constant, one variable.
In this version of Rapture, two things went wrong.
One: Suchong's attention was caught by the tears. Although he spent most of his time on Jack, because being paid is great and also you don't fuck Fontaine, his efforts were always a little divided. Work on Jack slowed down a tiny but vital amount. When war was inevitable and Fontaine faked his death, his ace in the hole was still sitting almost-finished, waiting to be shipped topside.
Two: Ryan decided to sink Fontaine's businesses to the bottom of the sea. That was a move Fontaine hadn't predicted. He had work hidden on that property. Work like Jack.
Somewhere buried at sea, there's a three-year-old with a crowbar and a lot of issues to work through.
